According to the reports released the man was breathing normally in the cockpit (I guess these recorders are extremely sensitive). I'm no doctor but if a person is passed out would they have a lower breathing rate? They also won't release the person's religion at this time which I find interesting. Passing out in the cockpit seems extremely unlikely at this point. I believe the locked door is normal procedure and should not even be considered important to the story (not a pilot so I could be wrong).

If the door is locked, the pilot outside can still get back in unless the pilot inside intentionally was overriding the system.

So the pilot inside had to be awake to keep the other pilot locked out.
