I've had the problem before. They got in through a vent on the top of the roof. There should have been caps on the sides of the vent, the roofers fukked up somehow back when the roof was shingled. They were small squirrels, I believe "red" ones. Chased them out from the attic, then plugged the area they got in with steel wool. They didn't get back in.
