Just saw this happen on a game tonight.

Shortstop threw his glove at a batted ball over his head. He missed the ball.

What is the rule if he would have hit the ball in the air with his glove?

The batter and all runners are awarded 3 bases.

I remember looking this up over a decade ago after watching "A League Of Their Own". Madonna caught the ball with her hat, so it kind of persuaded me to look it up at the time. I believe one base is awarded for throwing a glove at a pitched ball, and two are awarded for throwing it at a throw in the field.
