I think they really deep down don't like each other, I really do. This morning or yesterday can't remember for sure Lou was kissing Mark's ass and telling him how great he is. Maybe the producers said hey you guys are going too far. It is so easy to see the anger deep inside each of them.
And yeah, I think it is possible that Lou might call Mark a N...... one of these days. IMO, Mark is the much better announcer. I guess I should say commentator

Lou is half-senile, can't talk properly and he is still much wittier/funnier/more insightful than May. He almost always gets the better of the exchanges.
But yeah the show is scripted; they are supposed to disagree. Virtually all of ESPN shows are scripted, it just matters to what degree. They'll be given a list of topics to cover, etc. They will also be occasionally told NOT TO cover a story and/or spin it a certain way.
The only two ESPN shows I can stand are Around the Horn and Pardon the Interruption because those are legit sports journalists who have been in the business for a while and they're far more interesting than the ESPN robots. Even Marriotti is interesting in how stupid/pompous/out of touch he is.

I think Lou and Vinny Cerrato had sort of a 'you get me players, I'll look the other way' type of thing going.
To put it in perspective, Randy Moss just about came to ND under Lou. A player (student) like that wouldn't even sniff ND in 2010. The administration has a TOTALLY different outlook on athletic players.
