I think the difference is that Favre's touchdown was to win a game while the last second touchdowns in the two college games were complete meaningless.

Maybe they were meaningless for the final score but when does the game supposed to end? 1 min, 2 min before final whistle if the game is a blowout?
You can also argue that BYU last TD was meaningless because they were already up by 18 points with 2 min left and in control of the game.
