Doubtful. He has few traits that connect him with negative stereotypes. He is obviously of a mixed background and is not terribly intimidating. RG3 might be a better example as he physically fits the profile much closer (dark skin, muscular, braids, prominent facial features).

Either would be better received than overweight, disheveled, outwardly poor white males with obvious personality disorders.

I assume that any theory rooted in race is not actually dependent on skin pigmentation, but the cultural values in which one was raised. Kaepernick was raised exclusively in white christian culture, and thus, would not count as black for the purpose of this exercise.
