Does the white house? I think they don't... They do have escape passages and under ground fall out facilities though most likely.. I know the White House does... Our military bases near by are our defense.. I doubt there is a missile defense system at the Pentagon during 9/11..
If there is they sure aren't gonna target a commercial airliner that's for sure at that time. There was no defense for a domestic commercial airliner flying into anything at that time I believe.. Cause it was never expected..

I think you are giving our defense missile systems to much credit.. We have defense against long range missiles coming in with advanced warning maybe but not a commercial airliner dropping out of the sky in seconds with no warning..
