    Is there any difference in the long run? Is there a more accurate stat than RC?

      Runs created is a stat used to model actual runs. So any difference in the long run depends on how good the model is. Baseball is a team sport and there is no way to definitively calculate actual runs contributed by steals, singles, doubles, etc, hence the need for a model. Modeling is an inexact science so it's a bit subjective. Your best bet is to look at the formula that makes up the model and determine for yourself if the logic makes sense or if you can poke holes in it.

        I know RC doesn't take HRs into account the right way. So depending on your sample size, you could be way off.

        I also know that RC is better to use than Extrapolated Runs. Also, look into weighted RC (wRC). It is an improved version of RC.
