Off the beaten path check out the Harvard area in Cambridge, tons of really good live music, nice clubs.
Harvard area is on the other side of the Charles River accross from Boston, take the 'T'

I worked in Cambridge for a few months right next to MIT, we would take the easy train up to Harvard Square for lunch. Lots of nice shops and restaurants up there.

I would say go to the North side to have some excellent Italian food and pastries.

Visit Boston Common to see some of the history (the original Cheers bar is nearby).

Visit Faneuil Hall for more history. Lots of shops nearby. The Union Oyster House restaurant is nearby with great food. It's where Kennedy used to eat on a regular basis. It's also supposedly where Washington paid his troops.

JFK museum is awesome. Very in-depth and worth the price of admission. Quincy Market is also fun to look in (its expensive as penetrate though inside)

My take:

Go to the Gardner museum before going to the MFA because going in the other order may make the Gardner museum feel underwhelming when it otherwise would be a good take. The MFA is amazing, don't miss it.

Driving is a major PITA, so either take the T or walk.

Things close early in Boston so keep that in mind when planning your trip.

The mapparium at the HQ of the Church of Christian Science is a great 10 minute time killer. The Christian Science Plaza next door is gorgeous, especially at night. (I think the religion itself is looney, btw, but it won't be pushed on you if you go to those places)

Eat in the North End. My favorite place there is Massamino's (antipasto appetizer and veal fiorentina), but there are many good options and most are affordable. My personal opinion is that most non-ethnic restaurants in Boston are overrated, but you won't go wrong in the North End.

The Boston Public Garden is one of my favorite places in the city. It's beautiful, free, and near other attractions. Boston is a great walking city. It can be fun to just walk around areas like the Public Garden, Boston Common, Beacon Hill, etc. and just lose yourself and take everything in.

The weather is supposed to be clear Friday night and Saturday morning, and rainy Saturday night and Sunday so plan around that.
